🇦🇹 Representative genomic surveillance of SARS-CoV-2 in Austria. This is our analysis run number 100, so I would like to start by thanking the entire SARSeq team. One hundred successful analysis rounds straight is an amazing achievement, congratulations to everyone!

With @LCochella and @yelagandula_ram we initiated the task of nationwide surveillance of SARS-CoV-2 in an academic setting in response to the Alpha variant. A great collaboration between #AGES @agesnews, @IMPvienna and @IMBA_Vienna/@oeaw. And a big responsibility!

This collaboration of health authorities and academia showcases the innovative power and value of academic institutions that stepped in in response to the pandemic. Globally such solutions were rather the rule than the exception, so big shoutout to all my colleagues worldwide!

Let’s get to the data of analysis week 50. The new variants are taking over fast. Currently we see ~33% BA.5 including BF.7.
BQ.1* lineages are dominant now at ~50%, and the BA.2.75-derived lineages make up for ~11%. In addition, we see recombinants XAY*, XBB*, XBC.

There is really a soup of expanding lineages currently, shown here extrapolated to absolute reported cases. Needless to say: The extrapolation to officially reported cases is a gross underestimation.

However, it should be mentioned that also sewage monitoring notices a flattening of the curve recently. Viral interference -directly or indirectly- by people (kids!) being sick at home with RSV, Influenza, and Rhino?

Of the BQ.1 lineages the fastest growth is observed for BQ.1.1 with a deletion of spike 144 (BQ.1.1.10/20). This is likely because in near-complete immune evasion of the receptor binding domain this mutation helps immune evasion of the N-terminal domain of spike.

In fact, if you go back to the plot above you will notice that there was no lineage since BA.5 that displayed such a rapid expansion. The faster the growth relative to previous lineages, the more total cases a lineage can produce once it is dominant.

Of the BA.2.75 daughters CH.1.1 grows the fastest and within Austria with a head start in the region of Vorarlberg (shown are cases relative to total cases). Both fast lineages therefore seem to be coming from the West. But CH.1.1 is not quite as fast as BQ.1.1+144del.

There is something else to say about CH.1.1: We continue to detect Spike_P681R in it. This position is important for cell-cell fusion and thus tissue damage, amino acid “H” in Omicron made the virus “milder” the “R” in Delta made things worse. Now we see “R” in Omicron.

Let’s hope it will not expand significantly and/or not show worse disease. (These data are missing.) But Spike_P681R has shown up in neighboring regions now either in single cases or in sewage. github.com/cov-lineages/p…

Expectedly, also the rate of Influenza A positive Covid patients in on the rise. Currently we are seeing ~0.9% of Covid patients with an Influenza A superinfection. We do not monitor RSV.

Warum? Protektionismus! Produzenten werden so noch mehr an den Handel gekettet.

Das Wichtigste zuerst: Die neue Gentechnik (CRISPR) erlaubt sehr kleine, punktuelle Mutationen und kann Züchtung durch radioaktive Bestrahlung (z.B. pink Grapefruit) ersetzen. Dabei verhindert sie ungewollte Mutationen und ist damit viel sicherer als konventionelle Verfahren.

Ausserdem erlaubt Gentechnik Herstellung von Pflanzen die weniger empfindlich gegenüber Klimawandel (z.B. Trockenheit) sind, weniger Spritzmittel brauchen, oder sogar gesünder sind als konventionelle Produkte. Am Ende besser für Mensch und Umwelt!

Danke, @abergthaler für das Abwasser Update! JN.1 Anteil verdoppelt sich international jede Woche, Proben vor 2 Wochen zeigen hier ~10%, wir könnten also schon in der nächsten Woche JN.1 Dominanz in 🇦🇹 erreichen. Dann ist noch Luft nach oben in der Welle🥴
So frühe Dominanz von JN.1 hat weitreichende Konsequenzen.
- Es kommt nicht zu zwei Wellen vor und nach Weihnachten, sondern XBB und JN.1 kommt überlappend.
-auch RSV und Info beginnt
- Der Schutz der Impfung vor Ansteckung (nur!) ist schon ab Dezember deutlich herabgesetzt.

Nach 2 Jahren Original-Serotyp (bis und mit Delta) und 2 Jahren Omicron (2023 die XBB Rekombinante) beginnt nun also the Ära von Pirola. Pirola hat nochmal >30 Mutationen auf Omicron obendrauf und die Pirola Evolution geht gerade erst los. JN.1 ist nur der erste Sprössling. 3/n

Nun zeigt auch das wirklich gute Abwassermonitoring in Tirol ein deutliches Signal: Die Schätzung ergibt bis zu 4% der Bevölkerung Covid positiv. 1/n

ABER: Viruslast im Abwasser ist NICHT GLEICH Krankheitslast im Land. Die Hoffnung wäre, dass diese Zweit- oder Mehrfachinfektionen sich nun nicht mehr so sehr auswirken.

Wir steuern auf eine der höchsten Covid-Wellen jemals zu.

Mit Ende der Rhino-Interferenz und Beginn der Kälte lange erwartet. Noch nicht von Pirola/JN.1 verursacht, wird aber auch kommen. Wir erwarten keine überfüllten Intensivstationen, aber sonst das Übliche... 1/2 Image
Selber Trend in mehreren Europäischen Ländern soweit Daten vorhanden. Wäre jetzt halt klug i) frisch geimpft zu sein ii) Maske zu tragen iii) Rücksicht zu nehmen.

Zur Erinnerung: Für Geimpfte gab es de facto keine Erstinfektion. Nein, Corona ist kein Schnupfen. 2/2

🇦🇹 After 114 next generation sequencing runs without a single failed one and a total of 217 302 successfully sequenced SARS-CoV-2 samples this is the final SARSeq report for Austria. The pipeline was a very successful partnership of academia and the state of Austria.

Set up within 2 weeks with @Lcochella, @yelagandula_ram and others in response to Alpha , @IMBA_Vienna/@oeaw, @IMPvienna, and the Austrian Agency for Health and Food Safety @agesnews provided a great example of how science can contribute to society and emergency response.

The pipeline circumvents NGS library generation steps and runs at a fraction of costs of standard sequencing. It was empowerd by the great service facilities on campus, foremost MolBio and VBCF ProTech and NGS. Thank you!!

🇦🇹 Representative genomic surveillance of SARS-CoV-2 in Austria week 11, 2023 across most regions. Current analysis includes samples until March 9th allowing faithful nowcasting. A collaboration of #AGES @agesnews and @IMBA_Vienna/@oeaw.

With 2688 successfully sequenced samples this week Austria still has a remarkably good overview over the pandemic and become an international role model in surveillance.

Austria is past the XBB.1.5 peak and also EG.1 (a.k.a. XBB.1.9.2.1) will not mount another peak here. But we detected another two cases of XBB.1.16, which deserves close monitoring as only the latter, but not XBB.1.5, appears to result in growing incidences in India.
