The discordance patterns suggest two forms of human phenotypic plasticity. Type-A = adipose only | Type B = adipose, lean mass, and #insulin co-discordance. Interestingly, Type B shows far more #epigenetics differences suggesting developmental programming.

Picking up where @rita_rebollo left, we spent a couple of years annotating and analyzing the rest of the rice #weevil #genome (ok, the 15% left after removing repeats)! All info presented here is on the huge Additional file 2 in @BMCBiology doi.org/10.1186/s12915… 1/n
@VargasChavezC and @gabaldonlab performed a comprehensive #phylogenomic analysis of the rice #weevil and found that this insect has a high gene expansion rate when compared to other beetles. 2/n Image
With the invaluable help of the SymT group from @INRAE_UMR_BF2I we have also reconstructed the #metabolic pathways from both #symbiotic partners. Specific losses of enzymes in the #weevil genome are limited while its #endosymbiont has suffered much more degradation. 3/n

An Introduction to Epigenetics
1/ Epigenetics means on top of genetics. The study of Genetics is all about the DNA. Its about how its structured and packaged. Epigenetics is about how Genes are expressed and regulated.
2/ We are born with our Genetics, but our Epigenetics is acquired by experiences and environmental exposure. I don't want to get too deep into epigenetics, but I think there are a few concepts that are important to understand.

As short-read #sequencing (SRS) costs begin to drop again, undoubtedly fueled by a resurgence in competition, I suspect many liquid biopsy providers will add blood-based whole-genome sequencing (WGS) to supplement, or replace, the deep targeted sequencing paradigm.
With a few exceptions, most clinical-stage diagnostic companies build patient-specific panels by sequencing the solid tumor, then downselecting to a few dozen mutations to survey in the bloodstream.

I don't think this approach is going anywhere anytime soon.
However useful, this deep-sequencing approach suffers from several challenges:

1. It requires access to tissue.
2. It requires the construction of patient-specific PCR panels.
3. It requires significant over-sequencing ($$$).
4. It introduces a third layer of error (PCR).

23andMe has become the “Kleenex” of the direct-to-consumer genetic testing world. It’s short-hand for the type of product itself. You spit and get back a report about your genetic risk for cardiovascular disease, for hating the taste of cilantro and for having a unibrow.
But there’s a new tide rising: direct-to-consumer EPIGENETIC kits. Already a few companies are offering these very expensive saliva/blood/urine kits ($300-700 US) to give you tailored reports on how your body is truly aging and what to do about it.

2/ Treg cells are known to require a lineage-specific DNA hypomethylation pattern during development that stabilizes their lineage. We wanted to determine whether maintenance DNA methylation is required for Treg cell lineage development and stability.
3/ Accordingly, we bred mice with Treg cell-specific deficiency in the epigenetic regulator Uhrf1, which maintains methyl-DNA marks. These mice displayed a profound inflammatory phenotype.

A couple of historical inaccuracies to start. Waddington was saying the opposite – cell fate (the cellular event in epigenesis) is probabilistic, not deterministic. The major point he was making was that genes have a role in influencing epigenesis, a major argument at the time
Waddington did not ignore environment at all. In fact, he treated Drosophila larvae with heat/ether to see whether he could influence cell fate. He considered the epigenetic landscape (cell fate) potentially modifiable by environment and genetic variation, see next image

I wasn’t really expecting this tweet to get such a response. It clearly hit a communal nerve. Probably in part because I was deliberately provocative 1/
2/ Did @ryanlisterlab really show that DNA methylation has no role in transcriptional repression? Of course not. But they do show that it does not seem to be enough by itself to change the expression of genes
3/ Why is that observation important? Because it makes us think a bit more critically about something that plagues #epigenome-wide association studies, the idea that environment changes DNA methylation, gene expression and cellular memory.
