Absolutely thrilled to share our VASA-seq pre-print on #biorxiv today: Droplet-based single-cell total RNA-seq reveals differential non-coding expression and splicing patterns during mouse development 🧵
biorxiv.org/content/10.110…
VASA-seq captures most parts of the transcriptome (total RNA) of a #singlecell rather than just a portion. It was expertly developed by Fredrik Salmen, a postdoc in @AlexandervanOu1's lab at the @_Hubrecht and partner in crime for this project 🕵️ (1/n).
The method fragments the entire RNA payload of a cell and polyadenylates each fragment which makes them compatible with all poly(T) based barcoding methods, enabling UMI-tagging and retaining strand-specificity (2/n) 🧑‍🔬👨‍🔬

New #TrackMate version out (v&7)
With major changes and improvements I describe below (probably a long thread).

It is the product of a great (and cool) collaboration with @guijacquemet lab (@JwPylvanainen), the @DumenilLab lab in @institutpasteur and the IAH facility

1/n
The new version is the product of an almost Codiv19-induced full rewrite of TrackMate. Our main goal was to allow integrate SOTA segmentation algorithms and tools such as #StarDist, @ilastik_team, #Weka, @MorphoLibJ and #cellpose in TrackMate,

2/n
so that they can be used in a tracking pipeline and improve the tracking accuracy and results.

Great to have our work on bacterial attachment in stent-on-chips published in @micromach_mdpi at mdpi.com/2072-666X/11/4…!

Obstructions of the ureter can be caused by a number of factors and affect the physiological flow of urine from kidney to bladder. To overcome this issue, ureteral stents which have side-holes bypassing urine from ureter to stent and viceversa, are clinically implanted. 2/7 Image
However, stents are prone to complications leading to infection. We employed microfluidics to mimic flow dynamics in ureteral stents in different obstruction (obs) conditions: 1) unobstructed 2) obs at proximal side-hole 3) obs in between side-holes 4) obs next to side-hole. 3/7 Image
