1/50 #Science is an ongoing process that serves to investigate phenomena, gain new insights or "correct prior knowledge" and this only works in #discourse. This includes diversity of #Opinion, #tolerance and a broad debate space. This is a large thread.
2/50 "#trust the science" is in my view the most #antiscience statement ever. #Questioning science is how you do #Science. This thread gives some examples and further questions.

3/50 What about good ##scientific #Practice? I found a glaring example here (of all things, in what I consider to be a rush to #vaccine #approval). #blotgate

Ran some experiments! #ImmuneBuilder is better than #ESMFold (@alexrives / @TomSercu), right? There are advantages of using the latter, and now a 🧵 on why getting carried away with low RMSDs is only a part of the story...(1/5)
#machinelearning #proteins
First, the metrics are RMSDs based on aligning the C/N/CA/CB atoms across the chain, then calculating the RMSD across a region. i.e. align every residue of the VH, then calculate RMSD across CDRH3, or CDRH1, etc. This is on ~35 antibodies of the ImmuneBuilder test set (2/5)
ESMFold's CDRH3 accuracies are better than what I expected. Where it's let down is on the "canonical" CDRs. It would've been nice to compare the VH-VL orientations and talk about how ImmuneBuilder doesn't generate D-amino acids, etc. (3/5)

Let me start with #insulin. In the 1970s, insulin was extracted from the pancreas of animals. In the 1980s, @Genentech, working with Eli Lilly (@LillyPad), developed insulin using a new technology that I call #PrecisionFermentation. It wasn’t animal insulin. It was human insulin.
The mainstream would say: “health care is slow, it can’t be disrupted.”

Well, here’s the S-curve of #PrecisionFermentation human insulin. Human insulin disrupted animal insulin in about 13 years.
#PrecisionFermentation is a concept that I coined in my @rethink_x report ‘Rethinking Food and Agriculture’ with @CatherineTubb in September 2019.

Thread on #Magnesium and why it is fundamental for our #health. #micronutrients
..many people debate the various ratios of #macronutrients like #protein, #fat, and #carbohydrates in their diet to find their optimal health. Which is great as we are #bioindividuals but most miss out on #micronutrients like #vitamins and #minerals.
The way our bodies are able to use the #macronutrients is fully dependent on how our #enzymatic pathways are influenced by various #micronutrients. One of the most important amongst is #magnesium.

A prediabetes patient complained of gassiness and bloating post meals. After working with him on his diet -symptoms relieved by 80% and yet some gassiness existed at the end of 2 months.
Now his wife who is a hypothyroid case, wanted to start her diet program
2/3
In her first session yesterday, she too complained of gassiness & extreme bloating post meals. She reached out to her doctor who suggested antacid for a month.
Ofcourse, the antacid relieved her in the last 2 days, but is antacid the solution for this?
So there was #digestion
3/3
Something more that called for in depth evaluation of her cooking methods which is the core problem.
On checking further, got to know that dals were cooked without soaking.
So to conclude - please do wash, SOAK your grains, dals and beans and then cook for adequate time

Sometimes I hear people dismiss the possible role of a persistent #pathogen (such as a herpesvirus) in the development of a chronic #disease b/c the same pathogen can be found in healthy people
2/ I see it differently 👉 While the presence/absence of a persistent pathogen in a patient with chronic symptoms matters, the real question is: what is the pathogen doing? Is its ACTIVITY different in patients vs. healthy people?
3/ More specifically, in the #patient with chronic symptoms is the pathogen expressing different #proteins/metabolites? And are these proteins/metabolites increasingly interfering with human gene expression, metabolism, and the immune response?

Apparently the protein was 1st published in Feb. 1998 by Wolff et al,they called it "Strabismus", a condition which “a disorder of vision due to a deviation from normal orientation of one or both eyes” and is the medical term for ‘cross-eyed’"

bit.ly/3mmBrMU
Another group published the same protein in September of same year (1998) and called it Van Gogh for whatever reason. A footnote was added which said "We have determined that Van Gogh is allelic to strabismus"

#SARSCoV2 There are several kinds of #vaccines, whereby all share the goal of generating adaptive #immunity via 1) #antibodies via B cells, and 2) T-cell receptors (#TCRs) via T cells:
1) live-attenuated, where you produce an actual #virus in an egg or cell line
2) #recombinant, where you introduce #DNA into yeast, bacteria, or cell lines — you produce pieces of the #virus #proteins, then either administer them as-is or typically by linking them to immunogenic substrates like albumin, BSA and KLH

At least 7 teams are developing #SARSCoV2 #vaccines using a weakened / inactivated virus. Several existing vaccines are made this way, i.e. #measles & #polio #vaccine. Sinovac Biotech started to test an inactivated SARS-CoV-2 #COVID19 vaccine. #scicomm
At least 25 groups are working on viral-vector #SARSCoV2 #COVID19 #vaccines. A #virus such as #measles or #adenovirus is genetically engineered so it can produce #coronavirus #proteins in the body. These #viruses are weakened so they CANNOT cause disease.
At least 20 teams are using genetic instructions (#DNA or #RNA) for a #SARSCoV2 #coronavirus #protein that prompts an immune response. The nucleic acid is inserted into human cells, which churn out copies of the #virus protein; most encode the virus’s spike protein. #COVID19

😮! These findings significantly expand on a central mechanism by which persistent #pathogens drive chronic disease 👉 Namely, the ability of intracellular pathogens to dysregulate host receptor actvity in a manner that alters downstream pathway signaling: stke.sciencemag.org/content/12/599… ImageImage
2/ Specifically they found that a “vast number” of intracellular pathogens can bind (or create #proteins that bind) #receptor tyrosine kinases (RTKs) on the surface of host cells 👉 This facilitates their entry into the host cell + dysregulates cell signaling in numerous ways. Image
3/ Look at the figure below, which lists dozens + dozens of human #viruses with this capacity 👉 These viruses can dysregulate RTK activity to facilitate their entry into host cells by clustering in #lipid rafts, adjusting cytoskeletal dynamics, modulating endocytosis etc etc Image

Holobiont activity in chronic disease 👉In this analysis of #cardiovascular-disease-related proteins in human blood☝️genetics contributed most to immune-related proteins, while #microbiome contributed most to proteins tied to metabolism + intestinal health:nature.com/articles/s4158…
Worth noting that the team largely assumed that the proteins identified in #blood were derived from the gut microbiome 👉 but some #proteins could have been derived from organisms in the blood itself and/or organisms persisting in #microbiome communities outside the gut
Overall takeaway 👉 “This study provides important evidence for a joint genetic and microbial effect in #cardiovascular disease and provides directions for future applications in personalized medicine”
