Absolutely thrilled to share our VASA-seq pre-print on #biorxiv today: Droplet-based single-cell total RNA-seq reveals differential non-coding expression and splicing patterns during mouse development 🧡
biorxiv.org/content/10.110…
VASA-seq captures most parts of the transcriptome (total RNA) of a #singlecell rather than just a portion. It was expertly developed by Fredrik Salmen, a postdoc in @AlexandervanOu1's lab at the @_Hubrecht and partner in crime for this project πŸ•΅οΈ (1/n).
The method fragments the entire RNA payload of a cell and polyadenylates each fragment which makes them compatible with all poly(T) based barcoding methods, enabling UMI-tagging and retaining strand-specificity (2/n) πŸ§‘β€πŸ”¬πŸ‘¨β€πŸ”¬

Very excited (enough to get up at 5am) about this Temporal Single Cell Analysis organized by @singlecellomics. First talk by the amazing Caroline Uhlers, recently snagged from MIT by @ETH_en #SCOGtempSC #SingleCell
Livetweets here. Apologies in advance to any sophisticated 'ML on scSeq/spatial' presenters whose work I misinterpret/misrepresent, still a novice to that field.
Very nice talk by Caroline. Two parts: 1) mapping RNAseq and images to the same latent space, to enable timecourse measurements (w images) of (inferred) RNA state. Seems like WIP but cool.

We’re proud to present our #preprint, where we induce embryo-like morphogenesis in #gastruloids, resulting in the generation of trunk-like-structures (#TLS) with #somites flanking the #neuraltube @MPI_MolGen w/ @adrianobolondi . A short summary (1/12) biorxiv.org/content/10.110…
#Gastruloids are a fantastic culture system, but lack proper morphogenesis, e.g. neural cells do not form a neural tube and presomitic mesoderm does not condense into somites. Can we induce proper embryo-like morphology by mechano-chemical manipulation? Yes, we can! (2/12)
Embedding 96h #gastruloids in 5% #matrigel resulted in trunk-like-structures, with somites flanking the neural tube. Activation of WNT signaling, either alone or in combination with BMP inhibition lead to hyper-epithelialized somites arranged as a bunch of grapes (3/12)
