Proud of this collaboration, getting to the bottom of the links between chromatin mobility, #transcription control and #loopextrusion processes, now on bioRxiv:

We tagged the Sox2 promoter and enhancer for their simultaneous tracking in live ES cells. While the two elements were frequently close , this distance remained largely unchanged on different means of inhibiting gene transcription.

More importantly, we found that the promoter and enhancer were significantly less mobile than control regions. This was predicted by molecular dynamics simulations, taking loop extrusion and transcription factor-mediated clustering into account.

Thrilled to share our latest work, now in @ScienceMagazine! Exploring how #3DGenome organization controls #transcription dynamics during #development. A few highlights below! #InHoxWeTrust

The Drosophila genome is organized by 2 types of elements: tethers mediate focal contacts, while insulators establish #TAD boundaries. We used genome editing and live transcription imaging to explore their roles in the temporal regulation of #Hox gene expression in the embryo. Image
Transcription of the endogenous Scr gene, live! Active transcription foci (white spots) appear in a narrow stripe of nuclei (blue) just prior to the onset of gastrulation. (Scr-MS2, MCP-GFP, His2A-RFP)

The activation and transcription of genes.
1/ The DNA of the cell serves as a master blue print. Every cell of our body has a complete copy of this
DNA blueprint. Depending on the cell and its functions, it will use specific parts of the blueprint found in the DNA to produce the proteins and enzymes needed by that cell.
2/ The rule is that each gene creates
one fully functional protein or enzyme. Image

Our first paper authors.elsevier.com/a/1cRqD6tu0Cbo… is now out @CellStemCell! With @ionispharma & the Jamieson Lab @UCSanDiegoDRM, we found that selective #antisense oligonucleotides inhibiting #IRF4 reduce disease burden & #multiplemyeloma #regeneration in #cancer models. @CellPressNews 1/ Image
IRF4 (interferon regulatory factor 4) is a key plasma cell transcription factor that is known to play a critical role in #myeloma progression. It's been shown to activate networks of #cellcycle and cancer regulators, including the notorious #cancer and #stemcell gene, #MYC. 2/ Image
In this new work, the talented @PhoebeMondala & @AshniVora first dug deeper into the IRF4 networks activated in high-risk forms of #myeloma, including #plasmacellleukemia. IRF4 target genes (SLAMF7, BCMA) were widely induced, especially among genes regulating the #cellcycle. 3/ Image

Highlights from our #preprint on #transcription activation domains (ADs)!

-found all ADs in yeast TFs
-predicted yeast & human ADs
-tested binding of all ADs to #Mediator & #TFIID
-explained mechanism with structural modeling & kinetic experiments

(1/16)
biorxiv.org/content/10.110… Image
We tested ~7500 53aa tiles covering all 164 yeast transcription factors (TFs) in an activation screen in vivo.

By controlling for fragment expression & sorting GFP activation into 8 bins, we get quantitative measurements with super high signal-to-noise. We found 150 ADs. (2/16) Image
Tiles with lots of acidic & hydrophobic residues activated most.

But there are conflicting reports on whether acidic residues are important, so we mutated all the acidic residues in each AD. Besides one interesting case, no mutants activated.

So all yeast ADs are acidic! (3/16) Image

Please enjoy our new #preprint, "High-throughput discovery and characterization of human transcriptional effectors"! 😀

We tested thousands of protein domains and mutants for the ability to repress/activate #GeneExpression and ID effectors in 600 proteins
biorxiv.org/content/10.110…
For many human #TranscriptionFactors & #chromatin regulators, we know more about *where* they bind than *how* they regulate expression

To find effector domains in an unbiased way, we tested a library of the majority of nuclear protein domains with our new method, HT-recruit Image
We find hundreds of human #repressor domains, including several domains of unknown function Image

National DNA Day:

🧬April 25

🧬Commemorates the day in 1953 when Watson, Crick, Wilkins, Franklin and colleagues published papers in the journal @nature on the structure of DNA

🧬Also commemorates the completion of the Human Genome Project in April 2003, took 13 years

#DNADay
DNA Double Helix:

🧬The two #DNA strands are reverse-complements

🧬Reading one strand in #reverse order and exchanging each base with its #complement gives the other strand

🧬A and T are complements, C and G are complements

DNA Sequence: AGTAGCAT
Reverse-Complement: ATGCTACT
In #Each DNA Strand:

🧬Pull the #DNA double helix apart, leaving the two single DNA strands

🧬The population (or occurrence) of every DNA sequence in that single-strand is #equivalent to the population of its reverse-complement DNA sequence in that same single-strand

I was born and raised in the beautiful city of #Curitiba, southern #Brazil!
This region is famous for being cold and cloudy (yes it can be cold in Brazil!).
It is also famous for its very endemic and beautiful #Araucaria pine trees. #voicesIWS @IWS_Network @500womensci /1
#Actions speak louder than words! I am thankful for my parents for being who they are. Both always showed love for Nature, different interests and #curiosity! So no wonder by observing them I grew up to be a very curious girl who really loved Nature. #voicesIWS @IWS_Network /2
During High School I became fascinated by the #mendelian #genetics classes and the work of #gregormendel! I also loved studying animals, ecosystems and climate so the obvious choice for me in University (@PUCPR_oficial ) was BIOLOGY!! @IWS_Network #womeninscience #voicesIWS /3
