NGS-SA worked hard to increase sequencing in South Africa. We know now that the explosive #COVID19 third wave is dominatedd by the Delta variant.

This graph shows the distribution of the variants over time in the different provinces. 2/8
The third wave in Gauteng was caused by the Delta variant, thanks to @nicd_sa and @krisp_news who worked day and night on the weekend to increase genomics surveillance in Gauteng.

The Delta Variant was first identified as dominating the start of the third wave in KwaZulu-Natal, here we present recent data, sampled up to 24 June 2021, showing how the expansion of the Delta in KZN is linked to increase in daily cases. 4/8
The expansion of Delta is also seen in the Western Cape with very recent data produced by @UCT @StellenboschUni and NHLS. 5/8
We also found that Delta is also causing the expansion in the Eastern Cape (left) and Limpopo (right) and we the Network for Genomics Surveillance is busy expanding sampling around the country. 6/8
Over 1,500 genomes produced in the last two months and in the last week alone, the Delta genomes from SA deposited in @GISAID grow from 29 to 430, with continuous updates. 7/8

The number of Mpox cases double in South Africa. In total, 13 cases were detected and two deaths reported. In a short thread, I explain what we know about the Mpox outbreak in SA and what the country is doing to respond. 🧵
Yesterday, the National Department of Health reported another 6 cases of Mpox in South Africa, basically doubling the number of known cases on the largest outbreak ever recorded in SA. news24.com/news24/southaf…
What we know so far: 1 - Most of the cases were hospitalised, so it is not surprising that as awareness growth that we would detect more cases, we discuss that we expect this that in the Sunday Times/Times Live last week.

This week, the minister of health of SA released the news of an outbreak in the country. When he released the news on Wednesday, there was 5 cases and 1 death. By Saturday, there was 7 cases and 2 deaths.
The AfricaCDC and WHO are supporting SA, and both released press-release and are trying to get both therapy (tecovirimat) and vaccines (MVA-BN) to SA.

In South Africa, today, the Health Minister reported the first death due to Mpox. In addition, 5 cases are now confirmed since 8 May 2024. Suggesting that SA is experience its first large outbreak of Mpox. A summary thread on what we know on the Mpox situation in SA⬇️
Investigation of the cases, by the NICD suggest local transmission as none of the 5 cases had an history of travel outside SA. In addition, the cases were unlinked cases found in two provinces in Gauteng and KwaZulu-Natal (the two largest provinces in SA). Image
Of the five cases, one unfortunately died 2 days ago. One patient has been discharged, one discharged for home isolation and follow ups being made. Two cases are still admitted in hospital. gov.za/news/media-sta…

Release of 8 new genomes of a new lineage of SARS-CoV-2 with > 100 mutations from South Africa. This is probably the most divergence lineage identified this year. In this thread, we highlight some of the characteristics of the new BA.2.X lineage and epidemiology in SA.
So far, this has been detected from eight samples from three districts in Limpopo and Gauteng provinces (Capricorn, City of Johannesburg and City of Tshwane) between 20 September and 29 November 2023. All eight genomes were sequenced by the NICD from SARS-CoV-2 genomic surveillance (routine diagnostic samples) or syndromic GP-based surveillance (Viral Watch) @nicd_sa
•The variant is genetically distinct from currently circulating Omicron lineages (particularly BA.2.86 and JN.1), and initial analysis suggests it has likely emerged from BA.2 or from the basal node of Omicron. Image
