The scale of security clearance rejections in Trump 'administration' is without any precedent in recent memory. It tells us many things, including that, at the outset when staff were being recruited, they were picking among a group of candidates were FAR from the country's best.
By this I mean that the talent that came forward, seeking positions in the new administration, was FAR inferior to the applicant pool in any other administration in my lifetime. Trump was toxic on day 1, as reflected in the shallow pool of weak candidates.
Consequence of initial weak pool is that they didn't have a 'bench' to fall back on when ppl started to have trouble with their security clearances. They had to either 'fudge' the security clearance process, or leave important positions vacant. I really think it was that stark.
