The scenarios are 1. Flynn made a deal to plead guilty to a lesser charge but is NOT cooperating, and 2. Flynn made a deal and is cooperating against the President. In the former case, #1, he’s being led to believe sotto voce that he’ll get a pardon one day.
I read “working with the govt” to be ambiguous. Might mean pleading a lesser charge and letting SCO avoid the burdens of a trial, but it could also embrace Flynn working with the govt against his business partners, as he actually did.
What Dowd is at pains to distinguish from scenario 1, where Flynn gets a pardon at the end of the day, is scenario 2, where he provides information implicating the president directly and then, in so many words, all hell breaks loose.
