I have been meaning to answer this for so long but I keep forgetting. #Naruto is a series that has taught me most of my life lessons. You can not only draw an analogy with the casteist structure of society, but also the current religious and political environment in India.
Caste -

Jinchurikis were always ostracised from the society for the way they were born (having the tailed beasts sealed within them). No talking, no touching, always looked down upon.

With so many barriers, they always had to work harder than others to "prove themselves."
Apart from that, the story of #GuySensei and Lee had so many caste angles in it. Obviously #MashashiKishimoto didn't mean to comment on caste through it, but you can draw the analogy very clearly.
While Lee was born without the abilities of #Ninjutsu and #Genjutsu, Guy Sensei couldn't perform them as a child (later developed them, but chose not to use, to set an example for Lee). Because of this, they were discriminated in all fields of their lives- school, work, society.
People would always believe that they had no skills and didn't deserve to compete with them. However, they were the ones working ten times as hard as others.
Looking at it through a lens of upper caste privilege, you can see how social capital, privileged family history (clear distinction between Guy sensei's father & #Kakashi's father), helped other ninjas in Konoha. But it was always different for the Jinchurikis, Guy sensei & Lee.
Religion -

If you look at the #Uchiha clan and the #Senju clan from a religious perspective, it's shocking how many similarities you'll find to the current situation in India.
1. Uchihas were discriminated for not being "Senju". The hatred was ignited in Senjus by people in power and was used by people in power.

2. Violence was perpetrated against them by Senjus.

3. #Tobirama's inherent hatred for the Uchihas. Isolation he subjected them to.
These are just a few examples. There are so many things that you can learn from #Naruto! Not to say that the anime was not problematic, it definitely was. Especially from a feminist perspective. However, it's still very close to my heart.
