So @clockworkspider and I brainstormed this a while back.
After the siege, JGY comes across A-Yuan when he's searching for WWX's manuscripts and kind of just...automatically comforts this crying child. The fighting is over so no one wants to just. slaughter a toddler.

But no one wants to take responsibility for him either so JGY, as the one who found him and as the one who's always given the cleanup jobs anyway, is stuck with him. He wasn't planning to use him or even keep him at first but then A-Yuan started asking for Uncle Ning.
Wen Ning was taken only recently, and he doesn't have nails in his head yet. JGY has seen him raging, and he honestly doesn't believe that a toddler can calm him down--but it can't hurt to try. And when Wen Ning does calm down, he strikes a deal.
JGY will raise Wen Yuan, treat him well, so long as Wen Ning cooperates.

JGY keeps his word, treats him almost like a son (he finds he likes being a dad. It hurts even more when he learns the truth about Qin Su). There are rumors Wen Yuan is a bastard he sired while undercover in the Nightless City, so that's even more pressure for Rusong.
The situation as Wen Yuan understands it is this: Wen Ning is in danger of falling into an uncontrollable rage at any moment, and Wen Yuan is the only one who can keep him calm. So he dutifully meets with Wen Ning, updates him on his studies, etc, but he's a little scared of him.
They're always watched. There are certain things, like Wei Wuxian, that they're not allowed to talk about. Actually, Wen Yuan gets uncomfortable whenever anyone brings up WWX. When LWJ came out of seclusion and learned A-Yuan was alive, they didn't exactly hit it off.
Jin Ling befriends Wen Yuan out of sheer spite against everyone who told him not to associate with that Wen-dog, but it's a rocky friendship. When he follows WY to the dungeon one day and sees Wen Ning, he believes WY's story, but can't forgive him for keeping it secret.
So, what is JGY doing with his cooperative Ghost General? Well, nothing public. At first it's just experiments, but eventually...
