TL;DR - bad article.

The media is trying to make it out as though Trump wanted the ship out of sight because he disliked, and was openly disrespectful towards, the now passed Senator McCain. This just isn't accurate.

First off, someone at the Whitehouse made the request,

...request, and NBC provides no evidence to show otherwise.

The e-mail that the article refers to is supposed to demonstrate something official. Problem is, they didn't release it. This tells me there's nothing in there that has anything to do with Trump. A clear red herring...
and, frankly, bad reporting. Its the journalistic equivalent to saying "you'll just have to trust me."

Finally, article tries to make the inference that Trump takes issue with the ship's namesake. Last I checked, Trump didn't have an issue with John S. McCain jr., ...
... Senator McCain's father. While Senator McCain is recognised as an important figure and the McCain family having a long and honourable history with the USN, the ship wasn't named after him.

Slight correction: John S. McCain Sr. his grandfather.
